Hello
We intend to go to Japan in October and want to go from Tokyo to Kiso Valley, then to Takayama (through Nagoya) and latter to Kanazawa. I did not understand from the trains schedule if it can be done strait from one place to another in the order above, or need we go back every time to Tokyo and go from there on?

You don't need to return to Tokyo in between! As you say, an easy way to travel between Kiso and Takayama is via Nagoya. And from Takayama to Kanazawa, theer are direct buses. Train travel via Toyama is also possible:
