Most people who do a temple stay would do so at Koyasan:-

You cannot access it using the JR Pass but it is not too expensive to do so from Osaka/Kyoto.

If you don't wish to stay at Koyasan then there are some other options:-

Enjoy your trip!

There are a few popular shukubos in Kyoto, i.e. Shunkoin, http://www.shunkoin.com/
Daishin-in(my fav.), etc.
In Nagano:http://travel.rakuten.com/hotelinfo/37/19337/
There are a lot more everywhere.

I hope th eOP does not mind if I use this thread to ask a question as well:

can anyone say how recomendabe the Shunkoin temple (mentiones by amazinga) in Kyoto is? The Website says there are meditaion classes and this is the sort I was looking for during my temple stay.
For now I planned to experience this in Koyasan, but there I cannot find anything like this As we only travel in September, I still have time to improve my itenary and this temple seems very much like a nice Option.

Can someone advise?
