I like Kinkakuji (Golden Pavilion), Kiyomizu temple, Higashiyama & Gion.

My personal favorites were Fushimi-inari shrine, Kinkakuji and Kiyomizudera. Sanjusangendo was pretty cool too.

What is a 'must see' depends on your own interests. Kyoto has many places top-knotch destinations. Most tourists cannot even see the 'best' places.

First, I'd say that all of the World Heritage Sites are worthwhile and highly recommended, except Nishi Honganji Temple.

Some of my personal favorite places are:
-Shimogamo Shrine
-Sanjuusangendo
-Fushimi Inari Shrine
-Toji Temple
-Daigoji Temple
-Jingoji Temple
-Nijo Castle
-Shugakuin Villa (reservation required)
-Kinkakuji Temple
-Gioji Temple
etc.


It is also worth noting that the 'must see' destinations do change with the season. Some places with seasonal flowers or autumn leaves really shine at specific times of the year (and some are less attractive at certain times).

my favorite places are :
- Toji Temple
- Ninnaji Temple
- Fushimi Inari Shrine
- Kiyomizudera
- Nishiki Market
