Help w/ a 6-day trip to 4 places

My partner and I are going to Japan in Sept - he for 2 weeks, I for the month. I used to be a JET in Tottori back in 2002-4. We'd be based in Tokyo & want to take a 6-day starting & ending in Tokyo & visiting Takayama, Kyoto, Naoshima, & Ise. We'd like to spend 3 nights in Kyoto & 1 night in the 3 other places. We'll get a JR railpass and would appreciate help planning the most efficient itinerary.
I think the 2 best possibilities are: Idea B: Day 1:Tokyo -Takayama Day 2: Takayama-Ise Day 3:Ise-Naoshima. Day 4: Naoshima-Kyoto. Day 5: Kyoto. Day 6: Kyoto-Tokyo & Tokyo-Takayama-Kyoto (3 nights)-Naoshima-Ise-Tokyo (Idea C). If anyone has other advice, though, please share! Thanks in advance.

You could stay 4 nights in Kyoto and do Ise as a daytrip on one of those days.
