I would calculate a full day. The timetable should give you an idea: http://www.alpen-route.com/en/transportation/timetable-faresMany travelers do not stop long at the intermediate stops except Murodo where most people spend some extended time. During the snow season, the activities around Murodo are restricted, though. On busy days, you should expect waiting times at some bottlenecks along the way. Shinano-Omachi itself has some accommodations. Alternatively, Nagano and Matsumoto are only about an hour away by bus or train.
