: The website of Fuji Oshino Berry Land says that as of April 14, it has only small vacancy for berry picking on April 18 - May 13, 2014. If you come in a weekend or during the Golden Week holiday season (April 26 - May 6 this year), you may miss that chance. It is strongly recommended that you would try making reservation on the phone as soon as you will arrive to your first hotel / inn in Japan.

: According to the following webpage, there are five JA offices in Minami-Alps City which may accept cherry picking. The last one in the chart is along the bus route and near a bus stop. I would recommend you would confirm, in advance by the day of your arrival to Kawaguchiko area, whether you can pick up cherries there.

From Kawaguchiko Station of Fujikyu [Fuji Kyuko], you can take a train for several minutes to Mt. Fuji Station [Fujisan Station].
(The one-way railroad fare is 220 yen per adult.)
From the bus terminal near Mt. Fuji Station, you can take a bus (running for Uchino) for about 25 minutes to the bus stop near Fuji Oshino Berry Land. The website does not mention the bus stop. I suppose you can ask the driver about the bus stop when you get on a bus.
(The one-way bus fare is probably 420 yen per adult.)

The 11:55 bus does not run on weekdays.
I recommended you would ask the staff of Fuji Oshino Berry Land, when you make reservation, about bus stops, fares and timetables of buses running to Yamanakako Hananomiyako Kouen and buses back to Kawaguchiko Station.
Also would it be possible to do #1 and #2 in just one day? I guess it is possible because the two sites are close each other, but that may depend on how often buses are available to Yamanakako park and back to Kawaguchiko Station.
[Regarding Question 3]
From Kawaguchiko Station of Fujikyu [Fuji Kyuko], you can travel to Kofu Station of JR, making a transfer in Otsuki. It requires about 2 hours and 1980 yen if you take Local trains.
From Bus stop No. 5 of the south bus terminal near Kofu Station, you can take a bus running for Minami-Alps City on Line 44 for about 30 minutes to the bus stop near the above-mentioned JA office. The one-way bus fare is probably 580 yen per adult.
