Hello, would anyone know if this is part of JR or some other rail company? I do know it is a subway line, but am not sure if companies operating the subway are also part of the (train) rail companies. Thanks!

There is no JR subway line. Operators of subway lines in Japan are transportation bureaus of Tokyo Metropolis and of major cities + non-JR companies. Some JR lines have parts under the ground, but they are not called subway. Some subway lines have parts on or above the ground.
