Fushimi Inari Shrine, Inari

I suppose you cannot travel from Shin-Kobe to Fushimi-inari only by non-JR railroad and local bus lines within 1 and a half hour. If you leave Shin-Kobe by 12:00, make a transfer from Kobe-Sannomiya of Hanshin to Sannomiya of JR-West and take a Special Rapid train on JR Kobe Line, you can reach Kyoto Station by 13:15 and take the 13:30 bus (departing at Stand C4) on Line Minami 5 to Inari Taisha Mae for about 12 minutes. (Note: The next bus on this line is to depart 1 hour later.)

If you avoid JR to reach Kyoto, your transportation cost for Days 4 and 5 is estimated at 4510 yen (= 4000 yen for a 2-day Kansai Thru Pass + 510 yen as a Nankai Ltd. Express charge).

If you choose JR to reach Kyoto, a 2-day Kansai Thru Pass is not likely to pay off, and your transportation cost for Days 4 and 5 is estimated at 5130 yen. I recommend getting an ICOCA Card for 2000 yen (including 500 yen as a deposit) at a JR ticket counter in Kansai Airport and storing another 4000 yen on it. Kyoto City Bus lines are not yet ready for IC cards. Check "Basic Use" in this article.

NOT: make a transfer from Kobe-Sannomiya of Hanshin to Sannomiya of JR-West
BUT: make a transfer in Sannomiya from subway to JR-West

Kobe Municipal subway has two stations in Sannomiya area on different lines. When you head to Shin-Kobe from Sannomiya, please follow signs for Sannomiya Station on Seishin-Yamate Line.

I wouldn't go to to Kobe Harborland and Mosaic at 8 in the morning; the amusement park and most of the shops open at 10 and it's much better to visit during the evening hours.

FOR DAY1 It is recommended that you purchase a Pass you need are in the Kansai Airport Agency, if you buy the Osaka Amazing Pass and Kansai Thru Pass.
