I would like to buy the Kyoto tourist pass that allows use of the buses and subways but I'm not sure if it covers trains under the JR Sagano line as well.

Even if you have purchased any of the City Bus All-day Pass or Kyoto Sightseeing Card, it is not possible to use the JR Sagano line.

Best you buy a one Bus ticket for 500 Yen. In Kyoto you can all arrived with Bus. There is not a reason to use the Metro.

Or you rent a bicycle. Thats very funny if the weather good.

On 22 March 2014, the one-day bus pass to tour Kyoto City was renewed as a Kyoto City Bus - Kyoto Bus One-day pass; Arashiyama area was added to the validity zone, and Kyoto Bus began to accept this bus pass. Now this pass can cover bus rides to and from many major tourist spots in Kyoto City.

If you hope to take a train of Sagano Scenic Railway, though itfs a non-JR company, you can purchase a reserved-seat ticket at a JR Ticket Office in Kyoto Station as long as there is vacancy.

All subway lines and many bus lines in Kyoto City are operated by City of Kyoto, precisely its Bureau of Transportation. Kyoto Bus is not a JR company either.
There is no pass to be valid on their subway and/or bus lines and also JR-West lines.
