Our family of 6 adults will be coming from Osaka and going to one of Hakone's hot springs for an overnight stay. How do we do that?

You can take the JR Shinkansen train from Shin-Osaka to either Mishima, Atami, or Odawara station. Please see the following page for details. It depends on exactly where in Hakone your accommodation is: http://www.japan-guide.com/e/e5206.html(Please select "To/From Osaka" from the drop-down box)

It might be cheaper to catch a plane - last time I checked a few months ago

Catch a plane? To Hakone? Are you mistaking it for Hokkaido or Hakodate?
Catch a train from Namba to Shin-Osaka. It's not complicated. Look at hyperdia.com

No I'm not mistaken. We will be staying in the Nanba area in Osaka. Then we will head for Hakone to stay in a ryokan for a night before we proceed to Tokyo

I think ?(guest)'s comment was in reference to Matt808 recommending you take a plane, which is not really an option for Hakone but would be for the similarly spelled Hakodate or Hokkaido.
