From my own research to get from Tokyo (Shinjuku station) it's best to use the highway bus http://highway-buses.jp/fuji/
You could use the enjoy pass as well to use the retro bus if you were going back through Tokyo to get to Osaka. Otherwise it might not be worth it.

Taking the train requires transfer and some of the lines are private which means you'd still have to pay for some parts of the journey even with a JR pass. If you're going on a Saturday, JR does run a rapid direct service from Shinjuku to Kawaguchiko on which you can utelise a JR pass, but I checked out the times and there's only one leaving at 8:15am. You'd have to reserve tickets for it. http://www.jnto.go.jp/eng/pdf/transportation/Shinjuku_Kawaguchiko_sche...
