When will you travel? When in a day are your flights scheduled?

should I take JR west or Haruka Icoca?

Both "Haruka" and "ICOCA" are of JR-West.
"Haruka" is a Limited Express service offered by JR-West.
"ICOCA" is a brand of IC transportation cards issued by JR-West.

"Haruka" trains depart from Kansai-airport Station (in KIX Terminal 1) for Kyoto every day, from 6:30 to 22:16. (A few of them run further to Maibara.)
If you are eligible for an ICOCA & Haruka package and you do not reserve a seat, you can have this ride to Kyoto at 1030 yen with a ticket in this package only.

An ICOCA Card can be used on most JR and non-JR railroad lines / sections (including all subway lines) and many bus lines in Kansai Region.
Major exceptions in Kyoto City are Kyoto City Bus lines, Kyoto Bus lines and Eizan Electric Railway lines. (Kyoto City Bus will begin to accept IC transportation cards on 24 December 2014.)
You can check "Basic Use" in this article.

A Kyoto City Bus - Kyoto Bus One-day Pass (500 yen) can pay off if you have three or more rides in the flat-fare zone, which covers bus stops for many tourist spots.
Depending on places to visit in Kyoto City, it may be easier to travel by train.

depart to Osaka and stay 5nights there, day trip to Kobe and Nara

Which area in Osaka City will you stay?
Which areas in Kobe City will you visit?
