You could visit one of the towns if Ogimachi or Shirakawa-go:

I actually liked Ainokura best, but Ogimachi is the most popular.

Eiheiji Temple in Fukui Prefecture is really great if you get there when it opens before tours arrive.

try the small villages of gokayama in toyama prefecture. ainokura is much recomended. with traditional gessho zukuri houses but much less busier then the neibouring shirokawa go in gifu prefecture.

it cost around 8200 yen for a night stay with 2 meals included.
not so cheap but no so expensive after all,
the more you go to the country side the less easier to find cheap lodging. usually it will be either pention minshuku or ryokan..
no guest houses
behatzlacha

im ata rotze od informatzia ata yacho litzor kesher yeshirot laprofil ani eshlach lecha at ha mail o telephon,

One problem with "small villages" is that it can be hard to find actual dedicated walking trails, and just walking along the side of the road can be dangerous as well as unpleasant.

If you're still in Kyoto, there are some excellent places to walk in the hills that have a very remote feel to them. You might want to take a look at the so-called "Kyoto Trail" or Kyoto Isshu Trail (京都一周トレイル). Once you get onto some parts of this trail, you will very much feel that you are "out in nature" and will find it hard to believe that you are so close to a major city.

Maybe try Mt Koya. Walk trails and temple stay.
