So what ticket is needed for short distance trip? Like inside Tokyo, inside Osaka, and other cities?

No ticket, but an IC card where you store money and is good for a rail transport in the city. SUICA if bought in Tokyo and ICOCA if bought in Osaka. They are compatible in most occasions, but must be returned in the area you bought it for the deposit on the card.

There are a few day passes available but they are difficult to make pay off. Instead, consider buying regular fare tickets at the ticket vending machines.

No, Tokyo Metro is the subway.
You can use the JR pass for all the JR stations all over Tokyo though.
