I will be in Japan in December and i have a samsung Note 3. In Malaysia all the visitor has to do is buy a prepaid sim that comes with data and calls. But i was told that in Japan the prepaid sim can only be use for data and not for calls. do they have one sim that combine the both?

Yes, there are rental versions available to visitors and semi prepaid versions available to residents. Which category do you fall under?

Visitors can only purchase data-only SIM cards. I would recommend, based on recent experience, to order from abroad, and get SIM delivered to your arrival airport.
A (European) Galaxy Note 3 was a pleasure to use, even with LTE.
