12 day trip along coast

My family of 6 will be arriving Kyoto via Kansai in mid Dec and we would like to travel to Kanazawa, and make our way to Hakodate, maybe as far as Noribetsu and then back to Tokyo.
We like being on the rail, food and natural scenery.
Day 1-2 Kyoto; Kyoto City, Arashiyama Day 3-4 Kanazawa; Day 5 Shirawago Q1: Is it possible to do a one way trip from Kanazawa-Shirawago arriving Yudanaka for night stay? Does JR pass cover this or should I do the Hororiku pass?
Day 6 Walk around Yudanaka. Night train toward Akita/Aomori or stay one more night?
Q2: Any nice spots to stop by for short sights towards the morning? Heard that the snow view would be beautiful, just wondering what train would go through a scenice route along the coast? and does JR pass cover?
Day 7 stay in Hakodate Day 8 day trip to Noribetsu from Hakodate
Day 9 Day train to Tokyo/ night train to Ueno
Day 10-12 Tokyo
Q: Was thinking of using a 2 day pass while in Kyoto, then activate the JR pass on Day 3 and survive or a Tokyo pass (kippu) for the rest of the trip. With this combi, do we need to pay extra for airport transfers, or buses?
Was also consideirng Hororiku pass + Jr pass, would that better? Thanks

Many typos. Hororiku pass : Hokuriku area pass Noribetsu : Noboribetsu Tokyo pass (kippu)? : which one? http://www.japan-guide.com/e/e2017.htmlHokuriku area pass not covered Yudanaka. (snow monkey?) JR PASS not covered night trains as your plan and no operate Yudanaka or near to Akita/Aomori night train,too. Read again all official web.
