Take the train.
Narita to Tokyo (station) via Narita Express
Tokyo (station) to Nagano via Asama Shinkansen
I would not advise to use skyliner and change at Ueno. It might be the same station but its require a lot of walking up and down.

I agree with Jensen. The problem with the Keisei Skyliner is that it's a LONG walk from Keisei Ueno Station to the JR East Ueno Station's Shinkansen platforms. At least with Narita Express, it's only a very short walk to the Shinkansen platforms at Ueno.
