I'll be Tokyo in mid Nov-late Nov, planning to buy a JR Kanto Area Pass for visiting surrounding tourist sites. What IC card is best to use in combination of JR Kanto Area Pass? Pasmo? Is it worth to buy a IC card in views of the 220Y handling deduction and 500Y deposit if I am only in Tokyo for a week?

You can buy Suica or Pasmo. They are virtually identical.

I personally think so. I personally would even hang on to the card (as a souvenir or use on a future trip) rather than getting the refund.
