Hi...

if i'm a JR pass holder and stay at Shinjuku area, it is better by bus or train to fuji fives lake?

and also better by bus or train to Tokyo Disneysea?

Shinjuku area or Tokyo station area is better to stay?

For Fujigoko, I recommend to take a limited express train from Shinjuku to Otsuki Station (covered by the JRP) and then pay 1140 yen separately for the not-covered train section from Otsuki to Kawaguchiko.

By train since they are covered by the pass and reliable. The downside is that they can be crowded. Buses are available from some districts of Tokyo. They are convenient because they are direct, but they are not covered by the pass and can get stuck in traffic jams.

Shinjuku area or Tokyo station area is better to stay?

Depends on your personal preference. Shinjuku has the greater variety of hotels (budget-wise). Most hotels around Tokyo Station are expensive. Shinjuku is more convenient for access to Fujigoko. Tokyo more convenient for access to Disney Resort.
