Travelling from Takayama in April 2015 on JR pass(Aussie couple) Want to spend 1 night in Mt Fuji area on the way back to Tokyo Any suggestions on which train route is best (willing to pay extra if not JR train) and best area to stay for best viewing of Mt Fuji

From Takayama to Mount Fuji, you can take a combination of Limited Express and Shinkansen, then change to a Fujikyu Bus which will be an additional charge.
Takayama to Nagoya Limited express HIDA - 2 hours
Nagoya to Mishima Limited express HIKARI - 80 minutes
Mishima to Mount Fuji (Lake Kawaguchi) Fujikyu bus - approx 90 minutes, 2,260 yen The Fujikyu buses have reserved seating, and there is just 15 minutes' connection time between the train arrival and bus departure.
From Mount Fuji to Tokyo, take the Fujikyu Railway to Otsuki, which is NOT covered by JR (one hour, 1,140 yen). You can then travel from Otsuki to Shinjuku in Tokyo on the regular JR commuter train or you can make a seat reservation for a limited express like the KAIJI or the AZUSA.
Considering you'll have to pay 1,140 yen for the Fujikyu Railway, if you pay just 710 yen more (1,750 yen) you can ride a highway bus from Mount Fuji all the way to Shinjuku station with no transfers.
