I'm going to tokyo this April for vacation and I'm thinking of buying sony a6000. But I'm not sure if buying in Tokyo is cheaper than buying at home in malaysia. Besides I would want to use the camera during the trip. Any tips on it?

Depends. How much are they in Malaysia? You can price check to kakaku.com
Also keep in mind that you'll be without the use of the camera until the day after you purchase it considering you'll have to charge batteries.

Sony a6000 camera(body only) is currently 52,100 Yen in the cheapest shop in Tokyo which is about 1,421.94 MYR.
The price of camera may vary depend on when you buy it.

Unless you buy an international model, but then you'll be paying a premium that likely makes it more expensive than in your home country.
