You've got two basic choices; the Narita Express train or the Limousine Bus. Both are about 3000JPY/person. The last Narita Express is at 21:44, arriving Shinjuku at 23:04. The Limo Bus will give you a few later options. Which hotel are you staying at in Shinjuku? Here's a list of the Limo Bus departures to Shinjuku Station (West) : http://www.limousinebus.co.jp/en/platform_searches/index/2/212The buses go door to door to some of the hotels so you can check the options on the link above to see if your hotel is one of them.

The last Narita Express train to Shinjuku leaves Narita Airport at 21:44, so it would be unreasonable to count on it. Other trains make a connection somewhere in Tokyo, which could be difficult to navigate if it is your first trip. I'd recommend a limousine bus: http://www.limousinebus.co.jp/en/

Missing the last N'Ex train gets you on one of the local trains into Tokyo - it takes longer, but is cheaper. There would be a transfer at some stage (probably the Yamamote line would be easiest), but as Firas says, a direct connection might be easier.
