Using JR Pass
is there complete JR network available for following routes
Tokyo to Osaka
Osaka to Kyoto
Osaka to Nagoya
Tokyo to Hokkaido
Tokyo to Yokohama
I am very confused about japan rail networks

Hokkaido is not a train station, but the JR network in Hokkaido is valid with the JR Pass, so everyone of your trips if fully covered by the pass as long as you don't use the Nozomi service.
