2-day Hakone Freepass

If I am going from Shinjuku to Hakone, stay at Odawara for one night, then explore the Hakone region, leaving late the night and heading back to Yokohama (not Shinjuku), will it still be worth buying the 2-day Hakone Freepass as I won't be using the return journey by train (using a JR train instead) ?

Yes, but you should buy the pass at Odawara. Not the one that includes the round trip from Shinjuku.
