What we're planning is to go to the end via JR (JR Kameoka station), then we'll ride the scenic train going back to Arashiyama.

Can we reserve one way tickets from Kameoka Torroko back to Arashiyama Torokko/or Saga Torokko Station?

Sure, no problem and you can make reservations at any JR ticket office in Kansai. Keep in mind that JR Kameoka Station is not close to Kameoka Torroko Station. The nearest is Umahori Station. More info here:
