Mount Fuji may be possible in a daytrip. How to go to the Fuji Five Lake area:

nakasendo

The Nakasendo is several hundred kilometers long. Where along the Nakasendo do you want to go? The Kiso Valley? It is possible to get there in a day trip from Tokyo, but it is relatively far and expensive. How to get there:

akihabara, harajuku,shibuya
sumida river boat ride
miraikan
tokyo skytree
meiji shrine

Fast travelers could cover these Tokyo destinations in two full days. People who prefer a slower pace, may want to allocate up to 3-5 days.

mt.takao

Easy side trip from Tokyo. Can be done in half a day. A full day for the slow:

kinkakaji

Kinkakuji is in Kyoto, far away from Tokyo (but theoretically possible in a side trip from Tokyo):

Uji is right on about Tokyo. You want half a day at Akiba, devote a day to the SkyTree and the gods help you if you haven't made advanced rerservation. Combine it with a trip to Asakusa/Sennsoji Temple. There are five min apart by subway. Ginza line gets you to Asakusa. Who stays in Ginza? More money than me I guess but it is the bomb for window shopping. Ten days "on the ground" should always be a minimum for a Japan trip. Talk about trails and cycling and I think you start needing two weeks between airports.
