Japan in 9 weeks

Hello!
A friend and I are visiting Japan for 9-Weeks next month. We have a rough Itinerary and a huge list of things we are looking to do in each area.
We can't really take advantage of the JR pass as our travel will be so spread out and time between the long journeys will be too long to incorporate into the Passes.
Does anyone have some general advice about travelling through and experiencing Japan on a budget? The best places to experience/travel/stay?
A VERY basic overview of our itinerary below:
Days Area
10 Tokyo
3 Nagoya
10 Kyoto
14 Osaka - Nara + Mt Koya + Kobe
7 Okayama (general interest in Manufacturing/denim etc)
7 Hiroshima
7 Tokyo
6 Hong Kong

I also forgot to mention that we arrive early February and leave at the beginning of April.
