How many months did you spend doing research before applying and being accepted to a master program at a Japanese University? Is it possible to apply for master programs at different universities or only to the university where you are doing research?

By "doing research", do you mean the "research student" period at the beginning of the scholarship? The only rule is that if you want to continue to a Masters, you must be admitted before the end of the scholarship (so if you get a scholarship for year n, you must be admitted by March of the year n+2, in particular, you cannot start your Masters in April of the year n+2), so the precise date of admission is to be discussed with your supervisor.

In principle, you must do your Masters at the same university where you started as a research student, but exceptions are possible (for example if the university doesn't offer the specialisation you want).

Note also that the extension of the scholarship is not automatic: you must apply for it, pass the entrance exam, and have the extension approved. In particular, if you apply for extension at another university, you will have some explaining to do.
