Hi, hope you will have a nice trip.

Instead of,
Day4(16): tokyo sky tree, asakusa, akihabara
Day6(18): tokyo station, ginza, odaiba, ueno

I will go
Day4(16): tokyo sky tree, asakusa, akihabara, ueno
Day6(18): tokyo station, ginza, odaiba

Ueno is very close to Asakusa, Oshiage(Tokyo Sky Tree) area,
so I recommend you to go on the same day.

I agree that Ueno should be visited on the same day as Asakusa and Akihabara, they're all pretty close together. Or you could visit Skytree + Asakusa + Odaiba, and take a ferry between Asakusa and Odaiba, and instead visit Akihabara and Ueno together with GInza.

Are you locked into flying between Tokyo and Osaka? I think taking the train would actually save time, if you consider getting to/from airports, time to check in etc... Either way, I'd recommend you to use luggage forwarding/takuhaibin between your accommodation in Tokyo and Osaka, so you won't have to carry all your luggage when travelling with your little ones...

When you're in Shinjuku, I'd recommend that you visit Shinjuku gyoen. There's some late blooming varieties of sakura/cherry blossoms that might still bloom during your visit. Also it's a nice park for a family picnic.

Dotonbori is in Namba so you might want to put these 2 together.

There's Kiddyland near Harajuku and Hakuhinkan Toy Park in Ginza. The kids will love these 2 toy stores.
