Odawara-(Shinkansen 36mins)-Tokyo Station-(Chuo line 15mins)-Shinjuku Station-(Chuo-line limited express 2h46mins)-Matsumoto

Shinkansen leaves every half hour at Odawara.

As for transfer time at Tokyo Station, 30 minutes would be safe as it is the biggest station in Japan.

From Tokyo to Shinjuku, train leaves every 3 or 5 minutes.

30 minutes or more transfer time would be recomended at Shinjuku, the most crowded station in Japan.

Limited express leaves every hour from Shinjuku.

Just use Hyperdia to look up Odawara to Matsumoto; the best option depends on your departure time.
