Ltd Express Shirasagi

I check Hypedia, I will go to Nagoya from Kanazawa on 01 June 16 2:48pm by Ltd Express Shirasagi. However, the below link (route 1 & 2) confuse me whether i should transfer from Maibara to Nagoya station. Same train, same time and same departure track.

The Shirasagi goes all the way from Kanazawa to Nagoya, but transferring to the Shinkansen at Maibara will make you arrive in Nagoya earlier.

LtdExp Shirasagi is not Shinkansen(bullet train).
So btw Maibara and Nagoya take a Shinkansen faster usual as total.
HyperDia default serch means "time" as order include "shinkansen"
so not only by "transfer" and without Shinkansen.
(Change Search setting/parameters at result page bottom)

Kanazawa - Maibara : Conventional line only
Maibara - Nagoya : Conventional line and Shinkansen line(high speed track) exist as parallel different track.

JR pass cover Ltd express shirasagi?

It's a limited express running on JR lines only, so yes, it is covered.
