Help needed with Rail Passes

Hi,
I am due to be in Japan in September and have identified the below itinerary with the Fuji/Hakone Pass and JR Rail pass. I would really appreciate feedback on the following points.
Am I correct in assuming I can use the passes for all my travel routes? Will I see a saving using the JR Rail pass for the routes I have planned with it? Accommodation recommendations for Lake Kawaguchi and Hakone?
Day 1 Tokyo Day 2 Tokyo Day 3 Tokyo Day 4 Tokyo to Lake Kawaguchi (use Fuji/Hakone Pass) Day 5 Lake Kawaguchi free time (use Fuji/Hakone Pass) Day 6 Hakone (use Fuji/Hakone pass) Day 7 Hakone to Kyoto (Use JR Rail Pass) Day 8 Kyoto Day 9 Kyoto Day 9 Kyoto to Matsumoto (Use JR Rail Pass) Day 10 Matsumoto Day 11 Mastumoto to Tokyo (Use JR Rail Pass) Day 12 Tokyo Day 13 Tokyo - Head Home

You can use it for the routes you have highlighted. But have you checked the cost of the routes versus the actual cost of the JR national pass? I'm doubtful it will pay itself off.
For you Fuji Hakone area. Since you are not returning to Tokyo. I would go to Odawarra first and only the the 4000/4500 yen 2/3 day pass. And either use a rail pass or separate ticket to get there.
