Time frame in Beppu

I will be arriving in Beppu at 11:30am, will this be enough time to try a few of the onsen (Hoyo, Takegawara, more if time allows) in addition to seeing the Jigoku (Hells) in both Kannawa and Shibaseki?

You need about 4 hours to view "all" the hells if using the bus service.
So you should have time to visit an onsen also towards the late afternoon to evening.

Most of the onsens are open until late at night, so you will have enough time to see all the "hells" before they close at 5pm and then go bathing.
