You can reserve one seat with the JR Pass. You'll have to pay separately for the other.

Of course - you need to explain clearly that you want two seats so they book them separately as the tickets are different.

If you are doing so to ensure that you make one of the two trains on the same run that day, make sure you return the unused ticket before the train arrives so someone else can take that seat. It is not good manners to reserve tickets on a JR Pass and then not use them.
