Where to find private onsens to rent?

We are going for our honeymoon and plan to try out a Ryokan type stay. We prefer a private onsen to rent by the hour so we can go together instead of with strangers. ($350 USD)
Are there any recommendations in the Tokyo-Osaka-Kyoto areas? We also have day trips to Nara and Nikko planned.

Many (most?) large ryokan/onsen-hotels have `private`/`family` onsen baths that can be reserved by the hour. You will need to confirm this when you book your rooms.
