From the Hyerdia website,
Tsukishima to Akihabara costs 310 Yen Tsukishima to Shinjuku costs 200 Yen
Very curious to find out why it costs more to get to Akihabara when it's actually nearer. Thanks.

They are probably one different train lines, run by different companies. Each company sets their own prices.

It's more expensive because you have to take trains of two different companies (Tokyo Metro and JR), so you are really making two trips: Tsukishima to Yurakucho and Yurakucho to Akihabara.
As a simplification, you can think of the price of each trip as having a fixed part plus a variable part which increases with the distance. From Tsukishima to Shinjuku, it is only one trip so you only pay the fixed part once, whereas since Tsukishima to Akihabara is two trips, you must pay it twice.
