Take a taxi to Hamamatucho (1500-2000 yen per 1 taxi). You will need to ask hotel front to call taxi at a right time (maybe 4:20 to 4:35. Hotel clerk will know it.). Then take monorail. First monorail will depart at 4:58 which will arrive Haneda at 5:12 to 5:18 depending on the station. The check in limit for international flights is 40 min before the scheduled departure time while the domestic flights will require 30 min before arrival.

If you are taking 06:00 international flight, knowing you need to go thru immigration as well as checking in, 04:58 monorail would not be an option to contemplate.

If you are flying at 6.00 a.m., you'll have to check in at around 4.00 a.m. That means you'll have to wake up at around 2.3 a.m. to get ready, checkout and leave your hotel by taxi at around 3.15 - 3.30 a.m.
In my opinion it would probably be better if you take the last train on the night before your flight and spend a few hours at the airport before checking in. Since there are 4 of you, you'll have plenty of company and could probably spend the time going over all the good times you had during your trip. Also you'll save one night's hotel charges if you checked out the day before, left your luggage at the hotel and collect them before you proceed by the last train to the airport and finally you would have saved on the taxi fare as well.
Just my 2 yen worth.

If you decide to "hang around" at the airport, and would like to have shower before your flight, not to worry, here is the link :

Re: Taxi fare to Haneda around 3 a.m. 2016/10/22 16:42
what is the price from asakasa area to handa with taxi at 3 am (mg flight at 6 am).?

Will you start from Asakusa or Akasaka?
What station is close to your hotel?

A taxi fare is expensive when you go all the way from Asakusa or Akasaka to Tokyo (Haneda) Airport [HND],
especially during the seven hours from 10 p.m. to 5 a.m., when a taxi rate is set higher.

From Tokyo Metro Asakusa Station (in Taito City) to HND International Terminal
: 8200 yen per car (fixed fare) when you make a reservation by 1 hour before your ride
(on the phone at a taxi company in Tokyo).
 http://www.taxi-tokyo.or.jp/teigaku/to.html
: more than 9000 yen per car when the fixed fare does not apply.

From Tokyo Metro Akasaka Station
(in Minato City, which is outside the fixed-fare area) to HND International Terminal
: 7840 yen or more per car.
