It fully depends on how strict you are. Very strict = very difficult. Not strict = not difficult.

as mentioned it depends on how strict you are. finding a halal certified can be difficult, but those with no pork served or vegetarian are available. however, the condiment or flavoring used may contained traces of alcohol. most muslim will tend to go for sushi or soba/tempura shop but again preparation or sauce used may not be consider halal. knowing how to read labels and phrases in japanese may help you. as halal market and muslim tourist is getting more attention, more restaurant are popping up to cater for the market/cash. there are apps wesite that list available halal/pork free/vegetarian option. check out some or just do a web search. http://www.japan-guide.com/e/e2302.htmlhttps://www.halalgourmet.jp/http://muslim-guide.jp/restaurant/

As mentioned above, it depends on how strict you are. I personally don't eat only pork (meat) or drink Alcohol. Apart from that, I eat anything else. I can eat all types of beef meat, chicken meat even if the person who kills them is not Muslim, nor Christian or Jewish. If you are a strict Muslim, then you will seriously have a hard time eating in Japan. You won't be able to eat beef, chicken, and other dishes. Here is where things get more complicated for strict Muslims. They don't eat even little (chemical) things. For example Gelatin. They are obsessed with that. If you are that type of a (single) Muslim, you have only one option to live in Japan. Marry a Japanese, convert her to Islam, then she will make for you Halal Obenton every day. If you can't do that, and to be honest with you, you better change the direction to another country. Japan may not be the best place for you. I personally encourage all my friends to eat Japanese food that include beef or chicken meat. Everything is clean and healthy. Nothing is dangerous. My wife is not a Muslim but she has many Muslims friends. She wanted to make food for her Muslim friends. So, she bought Halal chicken meat. I can't believe how dirty it looked. I also know how Muslims kill those animals in Japan, they are killed in bad/not clean enough places. I will never eat Hallal meat. I prefer Japanese or foreigner meat because it is cleaner and safer. Good luck.
