Ishigaki over Naha

Hi,
I read that there are direct flights from Osaka, Tokyo (and Fukuoka during part of the year) to Ishigaki with ANA and JAL flight.
Considering doing a trip there for a few days as I ahve already seen various parts of Japan.
But wondering if it is worth skipping Naha over Ishigaki as I do not have too much time to spend.
Since I usually travel during late summer-autumn the typhoon season have spoiled my plans of visiting this island region earlier. Not sure if there is any risk of horrible spring storms though.
Any suggestions?
