Good rural location between Kyoto and Tokyo

Hi
We are first timers on an 11 day trip Japan in April and we have almost completed our itinerary except for the last couple of days.
We will be spending
4 nights in Toyko 4 nights in Kyoto 1 night in Hakone
I am looking for rural location somewhere with easy train access from Kyoto for a couple of night prior to flying out . We were keen on Takayama but as the spring festival is on during this period it will be very busy and most hotels are booked out. We would like a rural location with an onsen preferably. Thank in advance bobo

From which date?
Which airport(?) in/out?
What kind of "rural"? Takayama is not rural just with historic area still going on fr over 300ys before. (human community created history is more than about 10000ys)

There is an old saying in Japan, Kyo ni inaka ari, meaning there are rural areas in the capital.
In the real Kyoto, some areas come to in my mind.
Ohara: 30-60 min bus rides. Very rural area with some nice temples. Kurama: 55 min train ride from Demachi-yanagi. Mountain area with temple and onsen. Saga Mizuo: Rural area behind turisty Arashiyama.

The Kiso Valley (esp. Tsumago and Magome) is beautiful, though it's a couple hours detour from the Shinkansen line, north of Nagoya.

Thanks for the responses I will have a look at the suggestions.
We want to visit countryside/rural location as we are spending all of our time in cities Kyoto and Tokyo an would love to see more of the country outside of the big cities.
The dates are 13-15th April and we will fly out of Tokyo coming from Kyoto , dont mind a slight train detour if its not a direct route.

Another vote for the Kiso valley. You could do it as a day trip from Nagoya if you wanted.
