I'm going to do a working holiday visa in Japan. During this time I will be working with an employee overseas, who will be paying me to a bank account overseas, this of course will be the way I will pay for my stay in Japan. It was stated in a few places that Non-residents pay taxes only on income from sources in Japan, but not on income from abroad. On other sources it was stated that there is indeed some form of tax. I am very confused about this.

It depends where you are tax resident.
