Usually I pay for my hotel in advance.
I haven't paid for my hotel in advance this time.
Instead I select the "pay at check in" option for an APA hotel.
Can I still ship my luggage ahead of time even though I haven't paid?

Of course. Paying at check-in is the norm in Japan.
