Hey, I want to know if $4000 is enough for 13 days in Japan, Flight, Hotel and JR Pass are already covered which means those $4000 will be just for the everyday expense.

I have never been in Japan, I also forgot to mention that this will be me and my girlfriend, so basically 2k per head.

So let's do some maths here.
4000 USD / 2 person / 13 days = 153 USD / day / person!
You mentioned you already have hotel, JR pass and flight, so you have 153 USD per day to spend on: - food & drinks - local transportation - entry fees - shopping - party
Now, will that be enough? For 99% of all travelers it will, but it depends on your expectations. Will you only go to the best restaurants, take taxis instead of subway and do extensive shopping and partying each night, then it will be totally insufficient.
Japan is (wrongly) famous for being very expensive. It was expensive some 20 years ago, now it has pretty normal prices, at least when compared to a Western EU country (or also the US). Rent can be expensive, but that's it. You can have a good lunch at 1500 Yen (and much less), let's say dinner with alcohol and all (5000 yen), city transport (subway...) (500 yen), some entry fees (1000 yen). So 7500 Yen per day/person, that would bring you to roughly 70 USD. And the lunch and dinner prices above are on the higher end (but not luxurious).
If hotel is NOT included, then it's obviously a different story.

Hey, thank you for you very detailed answer, and yes Hotel is already paid for, I would probably have like fancy dinner once or twice but also want to experience the street and local cousine.

You could have fantastic sushi for 25 or less and great ramen for half the amount. Trains can get expensive especially if you take many long Shinkansen trips.

Thats a pretty random question, how should other people know your standards? Im pretty sure you could even survive on 20 Dollars are month.

I generally spend about 8000 - 10,000 / day on transportation, food, entrance fees, and miscellaneous things when traveling in Japan if I don't budget too carefully. It would be possible to spend more than that if you stayed in Tokyo the whole time and did a fair amount of shopping, ordered a lot of drinks, etc., but especially if you have JR passes and will be on the move for a large part of your trip I think you will very comfortably be able to stay within your budget.
