Japan is one of the few countries in the world that this is never an issue. You can hand over a 10,000 yen note when paying for a 120 yen item at a convenience store and the staff will not care at all. As Uji says, all three notes are used commonly in everyday life. The only people I have ever found to be reluctant to accept 10,000 yen notes are the ladies at train station kiosks (kiosks sell sweets and newspapers etc.)- best not to go above 1,000 yen with them.
