the following non-JR approach to Himeji is not too bad, requiring just one transfer along the way: Take Hankyu from central Kyoto (e.g. Kawaramachi or Karasuma Station) to Hankyu-Umeda Station, walk to Hanshin-Umeda Station and take a Himeji bound train from Hanshin-Umeda Station. It is still considerably longer than by JR. The approach to Koyasan is not too bad either. Details depend on where in Kyoto you are departing from. Accordingly, take Keihan or Hankyu to Osaka, the a subway ride to Umeda and then Nankai to Koyasan.
