The previous answer hardly answered the question which was from Kyoto not Tokyo. If by chance the best way is by train then it is highly probable that one should/could change to a bus at Mishima or Odawara, By train it is convoluted with the first change being necessary at Shinyokohama.
There is a bus from Kyoto http://www.fujisan.ne.jp/news/info_e.php?srch_flag=1&srch_str=&order=&...
but is this the most convenient ?

RodW,

The above link does answer the question albeit indirectly (you need to choose Kyoto as your start point from the drop down). Here's a more direct link:

Abigail,

1. What is the best transportation from kyoto station-kawaguchiko station? how far?and how much approx?

You have two options, shikansen to Mishima Station and bus to Kawaguchiko Station(4 hour, 13000 yen one way), or overnight bus directly from Kyoto to Kawaguchiko (9.5 hours, 8000 yen one way).

2. What is the name of station at Mt Fuji?

Kawaguchiko Station, from where it is a further 1 hour/1500 yen bus ride to the Kawaguchiko 5th Station where the trail begins.

RE: kyoto station-kawaguchiko station 2009/9/8
There are 10 Fujikyu local buses (at maximum) directly running from Mishima Sta. to Kawaguchiko Sta. bus stops, but 4 of them require reservation, 2 do not run every day and 1 reaches Kawaguchiko Sta. bus stop late at night.
To take local buses requiring no reservation, you can change buses to one started from Gotemba Sta. bus stop. (You'd better purchase a through ticket before taking the first bus from Mishima Sta. bus stop.)

Examples
- Routes:
(1) To reach Kawaguchiko Sta. in the daytime: about 5 hours:
Kyoto 京都 08:56 HIKARI 464 --(1 hr 35 min)-- Shizuoka 静岡 10:48 KODAMA 640 --(28 min)-- 11:16 Mishima 三島 --[walk]-- Mishima Sta. bus stop 11:35 --[first bus] (50 min)-- Gotemba Sta. Bus Stop 12:40 --[second bus] (75 min)-- 13:55 Kawaguchiko Sta. bus stop.
(2) To reach Kawaguchiko Sta. in the evening: about 5.5 hours:
Kyoto 京都 14:05 KODAMA 662 --(2 hr 39 min)-- 16:44 Mishima 三島 --[walk]-- Mishima Sta. bus stop 17:05 --[first bus] (50 min)-- Gotemba Sta. Bus Stop 18:10 --[second bus] (75 min)-- 19:25 Kawaguchiko Sta. bus stop.
- Cost (per adult):
Either (1) or (2): 12,720 to 13,120 yen = JR fare 6,300 yen + JR Shinkansen 4,490+-200 yen (reserved seat) + Fujikyu local bus 2,130 yen (through ticket).
