The following site introduces temple lodgings across Japan:

Mount Mitake is close to Tokyo:

Kyoto, in particular, has quite a few such lodgings.

Some places require you to be able to speak Japanese or travel together with somebody who does so.

My future husband and I will be staying at this temple when we visit Japan in May. It is located in Kyoto:

Shukubo at Daishin-In 2010/1/13 14:57
We enjoyed staying at DaishinIn, a Zen temple (optional meditation, if you wish). Their shyojin Ryori was the most delicious all vege. dishes we ever had. Many European and single Japanese female travelers stay there.
We walked to Kinkakuji from there.
