I can't think of a single one in Tokyo. Even in Kamakura, a historical center of Zen Buddhism, there aren't many stone gardens. An ancient stone garden is located in the back of Zuisenji Temple in Kamakura, but it probably does not correspond to your image of a stone garden:

The only "typical" stone garden in Kamakura that I can recall right now is located at Jomyoji Temple.

I am afraid that all the best rock gardens are located in the Kansai Region.

But it is well possible that there is maybe some lesser known or new garden somewhere in Tokyo.
