Last day usage of JR pass

On the last day, do I get charged extra if I depart from Kyoto around 10pm to Tokyo and arrive after midnight? Assume using Hidari Shinkasen. Also, do subways in Tokyo operate after midnight for me to make a connection?
When does subway end its service within the day?

No, unless you transfer to a train that requires a supplement fee after midnight.
Assume using Hidari Shinkasen.
Note that the shinkansen do not operate after midnight.
Also, do subways in Tokyo operate after midnight for me to make a connection?
Yes, they operate until around 0:30 to 1:00, but they are not covered by the Japan Rail Pass.

No charge for arriving after midnight and in fact as I understand it you can keep going as long as you do not need to pass through a ticket barrier. The subways cease around midnight.
