I am aware that Takayama has its festival on the 9-10th October, would we expect that it would still be very busy and difficult to get accommodation on the 13-16th October.

Usually people leave soon after events at a particular location so I don't think it would be difficult, but perhaps you should book ahead.

No, only the night of the 9th will be excessively busy. Even the 8th and 10th currently have many vacancies and should not become overy busy. As for the regular weekdays of October 13-15, they will be very calm. The night of Saturday the 16th might be a little bit more busy again, but nothing extreme.
Whether you go on a regular weekday or on the festival night, I always recommend to make reservations at least one day in advance, especially if your stay includes meals.
